Before the theme change (and also in EDF2) the new alerts would be distingushed from the old ones by a change in the colour of the alert (and in edf2 it would have an asterisk thing under the new ones as well)

when you click the alert bell, already seen alerts from the last hour or so are displayed the same as fresh alerts. On EDF2 with the old Xenforo version, old alerts had a different shade of grey and new ones even had an asterisk somewhere.
